I'm choosing GCN Mushroom Bridge. This might remind you of some BCP versions of retro courses...
Lap 1: It's the same as the GCN version, except both the Warp Pipe near the starting line and the sand shortcut are blocked off.
Lap 2: Once you get about a quarter of the way through the next lap, the bridge starts collapsing. You now are forced to take the sand shortcut (it's not offroad, luckily) and instead of it leading back on to the main path, you go into the village and eventually end up coming out of the Warp Pipe near the starting line.
Lap 3: The same as Lap 1, except backwards. You can glide across the broken bridge or trick off the sinking vehicles.
I've done a lot of courses in the BCP style: where at Lap 2 or 3 there's an alternate route that makes you go backward for the rest of the race

I have another one: N64 Bowser Castle.
At Lap 2, Marty's Cage opens up and you have to go through it. It turns out to lead to a factory set up on the castle turrets where Bowser produces Bob-ombs, Mechakoopas and the like. You exit out a tower-like structure. At Lap 3, the whole castle takes flight like in Paper Mario 64, and you do the lap backwards.

Lap 2: the first turn is blocked off and a shortcut opens up. after the shortcut, it's the same as Lap 1
Lap 3: the cave is flooded and there's Cheep Cheeps in it. aside from that, same as Lap 1
